You should be prompted to merge it with the existing 'nvse' folder if you've followed the first step correctly. Once you have the contents of the archive extracted, just grab the 'nvse' folder and drop it into the 'Data' folder located inside you game directory. Under the "Files" tab of the Nexus page you will be presented with an additional option to download the archive with your mod manager, which for the time being we will ignore and proceed to download manually. Next comes the magnificent JIP LN Plugin for NVSE. To install it simply extract the contents of the archive and place them into your game directory so that 'nvse_loader.exe' and all of the files are in the same folder as 'FalloutNVLauncher.exe' and 'Data" folder asks (and gets) your permission to merge itself with the already existing 'Data' sub-folder in the game directory.
